It also is a replica that pays homage to the former Washington ML team, the Senators. When they were deciding what the new teams nickname was supposed to be, Senators was one of the top picks also. When Nationals was selected, they still wanted some tie to the long history of Washington baseball, hence the logo.

Because they play in Washington. Red is a popular baseball color. Cardinals, Reds, Red Sox, Rangers, Angels, etc.

I don't know why they chose red, but the "W" obviously stands for Washington, DC; the city they play for. It seems good enough, better than say the old Twins cap that had TC on it (for twin cities) but looked a replica of Tresler Comet.
