I have found these to be very good:

www.kayak.com, www.mobissimo.com, www.qixo.com, www.cheapflights.com, www.cheaptickets.com

I used to use www.asiatravel.com and www.precisionreservations.com both are good rate but sometimes hotelthailand.com is better...but it depends on destination that you will go. coz mostly, i book hotel in thailand
