If this is a 1999.5 take it to the dealer for a free repair if the regulator/operator is the culprit. This is regardless of mileage or was when I took mine in. It applies to all that body style Jetta as it was a real problem and a "hidden" warranty VW never made public but would make the free repair.

The best way To tell, is to check the fuse first, if its still good, then you have other problems.. first of all i'm assuming that both windows are not working. generally if that happens then its something common to both of them. i doubt it would be the relay, most likely fuse, or bad connection. if its the fuse though you need to ask yourself WHY is the fuse blown? usually indicative of a short circuit somewhere in the system.
get an ohm meter out if you cant tell if the fuse is bad or not. if it reads 0 or close there to.. its good. If the fuse passes inspection, then a good test light might help you find where the connection is bad. have a friend work the window button while you chase the wire from the fuse block all the way to the door.

it could be either,,first check the fuse,,then the relay,,and if this isn't it,,break out your wallet,,because it may be the track,s worn out,,there are a lot of thing,s it can be,,take your time and check it good,,you,ll find it.
