For the name John Y. Doe, where should a "Jr." be placed when it's in the form "Doe, John Y."?

I am a student hire at the Hawaii Criminal Justice Data Center and we're making new file folders for sex offenders. Just need to know what the proper way to label the names on the folders is.

The standard order is to place "Jr", "Sr" "IV" and the like at the END.

For instance:
Davis, Benjamin Oliver, Jr.
Stilwell, William E., IV.

This is the order is given in all standard style guides.

Doe Jr, John Y I'd have thought as it alwayss comes at the end of the name, but to put it beofre the surname would be nonsense. Jr Doe, John Y would be riddiculously confusing to look at in print. In the starts to look like a title as in Dr Doe John or something. That's my opinion anyway. Why do you need to know?
