It's because there's a difference in the character's personalities. For example, if a manga/anime character is hot-tempered, the eyes should be a little more resembling like slits, and are usually brown or black, sometimes silver. Blue, green, red, pink, etc eye colors are just for fun. it's not very interesting if you see the same color over and over again. Either that, or the eyes go with what the character is wearing.
The size of the eyes depends on what the animator likes to draw. if the animator spends time on the eye detail, then the eye color and size and design looks more sophisitcated.

Originally the starters of Anime and Manga style drawinger where influenced by Disney (why do you think they pick up so many movies). They loved how disney made the characters have huge eyes to show emotion very well. Since them it has been a standard practice. Now it is also true that the japanese draw manga/anime of things they do not have in their society. Big Eyes, waky hair, and big boobs (women) where a big part of this. But since they started mixing with other cuntries this is not always true anymore (hair can be spiked, surgury can get the "eyes" and food/implants have increased Womens...."size") so all and all you can contribute most of the styles of anime to tradition with is something the japanese will probably never change.

Not all anime characters have big eyes, sometimes they use the character's eyes to show weather they are on the side of good or evil. Or to show emotion like confusion, innocence, anger... and they aren't always blue, red green, or pink. They use natural colors too. It all depends on who is drawing the anime. Sometimes the artist over exaggerates a feature on something because it has a important effect on the story.

The Japanese really like the wide open eyes of other countries . . . to the point some have even had plastic surgery to make their eyes open wider . . . That and in the beginning, anime's style was inspired by Walt Disney, and specifically, Snow White. As time has gone on, the trait has become more pronounced and become a trademark for anime.

There are many Japanese anime illustrators and they do lots of graphics on the eye of the character of their anime for different styles and colors of the eyes...the big bally eyes makes it more realistic...large eyes is the way of conveying feelings and emotion on each characters.With larger eyes, a manga character is able to display all sorts of emotions, from extreme happiness to burning anger, and so on. Another reason for large eyes on anime characters is to convey friendliness or openness in expression. Small eyes on a manga character usually are hostile and cold, without much emotion, and are sometimes employed on "evil" characters (villains) to increase their aura of "unfriendliness".

There is a girls' operetta company named "Takarazuka" in Japan.
Real name is Takarazuka Revue Company.
All members are female, some act like a male.
One cartoonist (anime creator), Osamu Tezuka, have got a hint from their theater and made the eyes of anime like them.
This is the first and all cartoonist started him.

to differentiate their appearance.dont you think all the anime character looks all the same?i do think so...
i think they use the same face but only change their hairstyle,the colour,height and their personality.Not all have big eyes,some of the bad characters have small eyes.and i've figured out that they like to draw them with long legs...their hairs are cool and pretty...
or maybe this is because many people like big eyes.
