Well, basically both are in the field of Netwoks, but the comparison here doesn't really fit.
CISCO is to be compared with Microsoft - organization level wise
As for certificate wise, comapre MCSA / MCSE with CCNA
Microsoft certificated in general, target their Operating System regardless to anything else. They don't relayy care what external hardware you use for routing, etc
As for Cisco, they cover mainly their hardware, and its configuration, although this may include some Windows Networks Configuration Proncipals.
Note that when you get certified for Microsoft, you get certified for a certain Windows Release [Example: Windows 2000 or Windows 2003]
Also, witht the introduction of Windows Vista on January 2007, new exams will be released for MCSE certification on that Windows Platform. To get a job, then you will need to do an upgrade exam to be Vista MCSE Certified...
Same thing applied for Cisco pf course, asthe software used for configuring their devices generally change and are updated...
So, the choice is really yours here. Do you want a Microsoft Certification for a Microsoft Based Operating System, or do you want to be a Cisco Certified Hardware Administrator, etc [depending on the Cisco certificate you choose]?

That's a very interseting point of view on Cisco certifications. I have never considered myself as a "hardware administrator".
I'm holding both MCSE and CCIE Voice certifications and I believe that Cisco IP Telephony field is a nice ballance between software and hardware.

If you want to be a system admin then get your MCSE if you want to do networking go for your cisco certs. I would suggest getting both if you can because that make your more versital for companies that will hire you. Make sure you do some interning at companies wail you are in school so when you finish you have some experence. If you don't have exerencie I would suggest making sure you have a BS or even a Masters in computers. Its a hard field to get into so do some intern and get some experence wail in school. That is more valuable then certs for employers.

To start out you may want to get some smaller certifications, such as A+ and Network+ from Comptia. If you are still into computers and networking, get both MCSE and Cisco.
