Personally, if i were to be going back there, I would stay in Sonoma (14 miles away - http://www.sonomachamber.com/ and http://www.sonomacounty.com/visitor_services_overview.aspx) or the Napa Valley (25 miles away - http://www.napachamber.org/) and make a day trip to Petaluma. Staying in Santa Rosa (17 miles away - http://www.srcchamber.com/) might even be a good option for you with a greater choice of hotels.

I was there at the coast guard base getting training! There is a fantastic Italian restaurant in town called CHICAGO"S. The people in our class would skip b-fast and lunch to eat here. The house special is the deep dish pizza but everything was great. To drink I recommend the local micro brew ANCHOR STEAM either the lager or ale it is a superior product if you enjoy rich beer. It is the one time I would turn away from a good California wine!!! Can't help with accommodations UNCLE SAM had us covered. Hope this helps!

Why stay in Petaluma? Napa is to the north and SF is to the south.
