Head down to fishermans wharf (there's always something going on), take the night tour of Alcatraz, polk street (if you're gay), market street (if you're a drugee) and Cliff House (if you're there for the history.)

hit all the major sports like the embarcadero, shop at powell, ride the trolly, pier 39/fisherman's warf, cruise around the bay and hit the islands if want (alcatraz and angel), golden gate bridge, ocean beach. Lots of museums too if you're interested. Most everything is accessible by public transportation.
You can use this site to help plan your visit with the transportation. http://www.transitinfo.org/tripplanner/index.asp
have fun

A lot of good ideas have already been provided. Please remember, "If you're coming to San Francisco, be sure to wear a flower in your hair".
