We want to remove sliding shower doors and replace with standard curtain rod. What sort of caulk or putty or filler do we use for screw holes?

The best type of caulking to use in a bathroom is a latex-based acrylic silicone adhesive caulk...you can 'tool' it smooth with water (on your finger), it cleans up with water, it dries waterproof, is dense, stays rubbery for years and it sticks good.
Phenoseal is a well known brand...

But there are others.

If its a tile wall then a matching caulk or grout will do, if its drywall then just spackel & paint. For all other surfaces just use a matching caulk.

Any product that provides a watertight seal and remains pliable will work. I recommend tub and shower caulking. All you need are small beads to fill the holes.

I would use tub and tile chalking(DAP). If you are worried adout matching a particular color, your best bet would be to get a color match chalk, these are found in the flooring department of your nearest home improvement store. There will be "sanded" and "non-sanded" chalks, either one will be just fine. Good luck. El Toro Malo.

Silicone putty with a latex base... so it'll accept paint or dye if you're patching colored tiles

You can also use tooth paste, let it dry and paint over it. If you don't have any of the other stuff.
