!. Take the duck tours. Trust me, it's probably the funniest thing you'll ever do in your life ever. (Trust me, I used to live in MA).
2. For all things historical, the Freedom Trail. It takes you by every major historical building. Maps are available, but there is a large red line on the sidewalk for goodness sake.
3. Museum of Science. It's one of those places I recommend going to. Very fun, and kids, to, just in case.
Also: New England Aquarium, and Museum of Fine Arts (Highly Recommended), Salem, if you intrested in the witch hunts, or Nathaniel HAwthorne's house (which you can tour, it's interesting) and sometimes pegan festivels depending on the time of year
I don't know what your intrests are, but those five are good. Don't forget to get some Maine lobster and clam chowder, they are new england specialities! ^^

The Freedom trail is a great thing to see. Go to the Museum of Science and the Aquarium also. Haymarket Square,Fanuiel Hall are great to people watch. Make sure you go to the North End to have great Italian food. Mike's Pastry shop for Cannoli's or any thing in there is a treat. The Cape is nice but expect to get caught in Rte.3 traffic all the way down there.

I've just come back from Boston.
The John Hancock tower is no longer open to the public, but the "Skywalk" observatory in the nearby Prudential Tower is - entrance is via the Prudential Center shopping mall.
See http://www.prudentialcenter.com/play/skywalk.html
The Duck Tour ( tour of the city by land and water in an amphibious vehicle) was fun and informative. These start from either the Prudential Center or the Science Museum. We found out that the tours starting from the Prudential Center sell out faster.
See http://www.bostonducktours.com/
Have lunch at Quincy Market - but go early as it will take you ages to decide what to eat, and which stall to buy it from. Make the most of the free samples handed out to help you decide.

How funny, my boyfriend is vacationing there right now. He had fun on the "Duck Tour." Basically, you get in a big bus type of automobile and they drive you around to see the sites; then it drives right into the ocean and you take a water tour too!
Plus apparently in Boston there are not taxes on clothing!!! Hit the stores.

The best way to see the real Boston is at night... the tourist stuff is all well and good, but the real heart of Boston is in the nightclubs, at the sporting arenas, in the music, in the art and in the people out on the streets.

Walk the entire Freedom Trail. There's so much to see, don't skip anything.
Eat clam chowder at every restaurant or bar that has a sign out front advertising "Best Clam Chowder!" Also, eat the The Oyster House, longest restaurant in continual operation is U.S.A.
Cheer on the Red Sox at Fenway Park.
Have fun!

The Cheers bar (the original bar the TV show was modeled after). The outside is the one from the TV show.
Also, the Aquarium is very nice.
Taking in a Red Sox game would be fun.

John Hancock tower for the views (if you still can)
Shopping - Newbury Street is nice.
Drive out to Cape Cod (2hrs, but worth it for the beautiful beaches eg Chatham).
And I'm cheating by adding a fourth - the aquarium!
