It was originally written by Bono for his god daughter, Holly, who is the Edge's oldest daughter. When the video came out, Bono was on TRL and he said the song was about basiclly being yourself. He said that everyone has something the don't like about themselves and wish they could change it and the songs about realising that you are the only one that is you and that you are special in your own way.
