Yes the cause is that there is still some unsoftened water in the system. Flush your toilet a few times and let all of the sucets in your home run for a couple of minutes. That should clear it up. If ti doesn't call your water softener company and ask what they would recommed

All that a water softener does is soften water. Try a inline filter. This should do the trick.

run every faucet on cold until the water clears...and then run them on hot until it clears...if you had "hard" water before, the water left in the lines will still be "hard" until the water softener clears it up

Somewhere in your system is something that is rusting. That causes the brown water. Likely pipes.

you may need to check the iron and maybe an iron filter is needed?
