There are many many things to enjoy in and around, including:
1) Watching the sunrise from the top of Fuji-san
Beautiful view, very Japanese experience.
2) Get out to Chichibu
(in Saitama) and go hiking in the mountains there. Amazing scenery very close to Tokyo
3) Stay in a Buddhist temple for a coupla days. Eat vegetarian. Chant. Clean and Polish and stuff.
4) Sumida-Gawa fireworks
More fireworks than you can imagine. Get there early to get a good spot. go with a whole bunch people and get loaded.
5) If you like sports get into one of the University circles if you can. It will get you an instant 'celebrity' status, heaps of local knowledge, and you can keep fit with your chosen sport...
6) Getting drunk and sleazy in Roppongi
Every kind of taste or distaste is for sale or rent here....
7) Heading to Hakone for an onsen and a walk around the Art Gallery there
Slow down for a bit in the Hakone area. Lots of time in the Onsen or asleep. The Picasso collection is amazing.
8) Watching the drunkards 'Cherry Blossom Viewing' at Ueno koen
Normally straight-laced business men and women get crazy after a coupla beers. They end up groping each other...Or fighting... it's funny cause it's not you !
9) Being a drunkard 'Cherry Blossom Viewing' at Ueno
See above, except now it's funny 'cause it is you !
10) Hanging out in your local Izakaya / Yakitoriya talking with the locals and owner. Hell, get a part-time job there ! You'll learn more about Japan and the Japanese there than you will teaching English for 100 years !

There is so much to see, but a few places to see are
The new Sky Tree (if the weather is clear)
Sensoji Temple in Asakusa
Harajuku/Meiji Shrine on a Sunday to see the bizarre fashions.
Odaiba at night for a real trip.
See Love Hotel Hill in Dogenzaka at night for something uniquely Japanese.
Tsukiji Fish Market at the crack of dawn.
Akihabara for the electronics.
Shinjuku and Shibuya at night for the endless lights and neon.
Shinjuku Gyoen Park
Hamarikyu Gardens
Kabukicho for the seedy and sleazy side of Tokyo
Kappabashi for the mindblowing realistic plastic restaurant displays for sale
Ginza for the overpriced shopping
Kiyosumi Garden
Yasukuni for a real experience of NIhonjinron
Tokyo Metropolitan Gov't Building in Shinjuku (better view from the top than the Tokyo Tower, and
all free!). Otherwise try Roppongi Hills.
Roppongi for the ex-pat environment
Better still, get out of Tokyo when you can and take some day trips to Kamakura, Nikko, Hakone, the Fuji 5 Lakes, and Kansai.

roppongi hills has the bars and clubs most americans go to.
the tokyo tower is neat, there is also a mori tower with 6 floors of shopping
shibuya and shinjku(spelling?) are neat, shybuya has a statue of a famous dog at this HUGE intersecion they had on the "amazing race" I can't wait to get over there!
there is also the rainbow bridge and disney land and disney sea. there is also an indoor waterpark/amusement park called tokyo dome city i beleive. also in northern tokyo there is a bronze or copper statue called something like sakurra, it was once inside a building but the building burned and now the statue is left out in the open. and i think it has been there since 1500's, a really long time.
i know i'm wrong on some spellings, like sakurra and shinjinku, but i hope i've been some help.
I also suggest climbing mt fuji this summer and visiting the amusement park there. fujukuhighland

Take a weekend day trip to Nikko if you like Japanese shrines and temples.
There's a cool museum of how life was amongst lower and middle class folk 100 - 50 years ago called the Shitamachi Museum. It's near Ueno.
Go to a sento, a public bath.
Take in the controversial Yasukuni Shrine, which celebrates Japanese warriors, some of whom are war criminals.
Walk around the Imperial Palace.

2) Try the human sashimi (naked lady with sashimi arranged over her)
3) Catch a baseball game at the Tokyo dome (Giants versus Tigers)
4) Old Spaghetti factory - one of the less crammed up restaurant that I come across
5) Isekaya (is that what they called?) - small drinking pubs for business people.
6) Imperial Palace
7) Karaoke
8) Hiking (just outside of Tokyo)
9) Climb up Mount Fuji - will take you the whole night to do it
10) Scenic drive to Nikko during Autumn

- Asakusa--old Tokyo
- Odaiba--future town. Should go there by the Hemiko ship.
- Harajuku--Maji shrine, Harajuku girls, Kiddy land, Snoopy town
- Korakuen-Tokyo dome city (should play Thunder Dolphin), Korakuen garden (perfect)
- Roppongi- Roppongi hillsides
- Shinjuku--Timesquares and many skyscrappers
- Ginza-Saturdayand Sunday when the street is closed
- Tokyo Disney Resort

And yes as many have said, the Tsukiji Fish market is pretty awesome. Go around 3:00 - 4:00AM on a weekday.
