''It has been documented that the death toll of civilians rang up by Alexander the Great was in the neighborhood of 63 million through his many campaigns. Makes Hitler look like a kitten...''
Methinks your a bit far out here friend, i doubt their was that many people in the discovered world by then..
Anyway, why has noone said the Khymer Rouge? They devastated Cambodia, massacred a third of its population and ruined its neighbours. Ok, so not as many people died as the wars but see it this way. The world saw what happened and did nothing. Pol Pot killed people with links to the old regime, such as wearing glasses or being educated. Children ere tortured, the majority of over 30's were drowned etc..a horrendous act and one which the world sat on its hands

There have been too many atrocity's committed by man, to man: beast: Land: Sea: and Air, to count: to try and say which one is the 'Worst' is impossible, as they are all as bad as each other!!
Nothing it would seam, is safe from mankind's absurd need to Kill: Ruin: and Destroy anything and everything he comes into contact with!!
On a personal note: for 101 different reasons!!
As a Christian: the greatest atrocity committed by man: was to crucify Jesus Christ!! But sadly this had to be done: to save us from all our atrocity's!!

Well, the combination "man" and "ever" is a little problem.
What time manhood started ? I guess, in the beginnings of manhood there have been also genocides, the killing of entire populations - very small ones perhaps, but does atrocity ask for numbers ?

Religion or greed is normally the root cause of most atrocities. Would be hard to choose one or the other.
