If you want to avoid the park crowds for lunch take the monorail to the Contemporary Hotel and try Chef Mickey's. Kids LOVE this buffet and Mickey Goofy Chip and Dale are there. If you want to stay in the parks then for a nice table service meal try the Crystal Palace. This is a buffet with the Winnie the pooh Characters. For fast food at the Magic Kingdom Cosmic Ray's in Tomarrowland is the best.
For fast food at EPCOT the Electric Umbrella in future world is your best bet. For table service try the Garden Grill in The Land.

We love Casey's Corner on Main St in the Magic Kingdom- excellent foot-long hot dogs! :) Cosmic Ray's (Tomorrowland) is also great lunch fare, and there's "live " (animatronic :) ) entertainment as well.
I've never really done lunch in Epcot, other than grabbing a sweet snack at the bakery in France. We usually do dinner there. But, allearsnet.com has a list of restaurant menus at Walt Disney World, we've been checking it out often while planning our upcoming vacation there this Fall. This will be our first trip with our kids, and both will be 3 at the time. So, we're having to keep good, kid-friendly food in mind, too.

Oh, also want to add that the Crystal Palace in the Magic Kingdom has a really good lunch buffet. And it was pretty cheap, by WDW standards. I think Chef Mickey's at the Contemporary resort is good and the Boardwalk. There's also 50s Prime Time Cafe at MGM, and I think there's a Pizza Planet in Tommorrowland at Magic Kingdom and Pizzafarri in Animal Kingdom. I also listed a great fan site that lists all the menus at Disney (resorts and all).

If you're looking for a really fun place to eat try Wispering Canyon in the Wildernes Lodge. It's anything but whispering. It's a combination of guest participation and dinner show that's never the same twice. if the servers see you have kids they have a great time embarrasing Mom & Dad. It's similar to the experience you get in Mom's in MGM studios but without the pressure to turn over the tables and move you out the door.

While at the Magic Kingdom, get your hand stamped and head out to one of the nearby hotels to have a great meal. 1900 Park Fair at the Grand Floridian has a great character buffet! It's better to have their favorite characters come to them than wait in line to see them!
EPCOT is a bit different. Any of the countries around the lake are terrific. Just pick out what your favorite kinds of foods are (chinese, mexican, italian) and head over to that country for great food!

Cosmic Rays Cafe in Magic Kingdom was good for lunch. It had hamburgers, little pizzas, and chicken fingers. Fast and Cheap.

At the Electric Umbrella Restaurant, my boyfriend and I had the worst burgers ever, but maybe the other items are better, or maybe you'll just have a better experience if you go. On the other hand, I absolutely loved La Cantina De San Angel. The food was very fresh, unlike the burgers that had been sitting out all day at the EUR, and the view across the World Showcase Lagoon was beautiful.
Every restaurant I listed is quick service, so they're affordable and you can just pick up your food and sit to eat as long as you'd like. There's other restaurants, but they're full-service, and I'm not sure if your three-year-old son would like to sit down for a full meal. If he gets fussy or bored, you can just throw away your food and leave, or take it to go. Other than my bad experience at the EUR, I've had no problems and have had very decent meals at the other Counter Service restaurants.

At MK - Pinocchio's Village Haus in fantasy land - great burgers.
Epcot - so many choices I LOVE Alfredo's in Italy, but the German buffet is excellent. Actually all of the food is really good. There is a cafeteria style restaurant in The Land - that might be nice for a quick lunch bite - with a lot of variety.

I am leaving for disney world so I understand trying to find somwhere to eat. Our family has been going for over 20 years and we have a tradition of eating at cosmic rays at the magic kingdom.....See you in florida

Here's my suggestion (for dinner)... and its good for a little toddler too!
MGM: Prime Time cafe 50's diner
Magic Kingdom: Cinderella's Castle
Animal Kingdom: none
Epcot.. too many to select! In the land pavillion they have that one rotating restaurant. The characters come and visit too!
