Actually it's not good for you as excessive rubbing with too much pressure can cause your eyeball to change it's shape resulting in vision problems (even just a slight change in the shape can cause this). Why do some people's brains make drugs, alcohol, or cigarettes feel good? Not real sure there is an answer for that. My guess, because we as human beings naturally tend to like things that aren't all that good for us. Especially when we know it isn't good for us. LOL. Or it could be that rubbing them causes your eyes to produce more tears thus clearing debris (bacteria, dirt, etc) that is irritating the eye out of the eye. Just a guess.
Oh and your eyes have a natural defense against most bacteria/fungi that would get into your eyes (tears, which are used to flush these things as well as others from your eyes. If I"m not mistaken your tears are slightly acidic which kills a lot of organisms that would get into your eyes. I might be wrong on that though, they might be slightly basic. Whatever, the pH level of your tears has something to do with it) That said, it is a good idea to wash your hands before touching your eyes or any other part of your face.

who said it's bad for you? if it feels good, there must be something to it...

Do it with clean hands, though, you do not want to get anything nasty into your eyes.
