technically the hero is Master Chief who is a Spartan, or basically a cyborg soldier...but you could say that the heros are the entire Earth army fighting the alien invaders...
the main enemy and main focus of the Earthlings is the Covenant but midway through the original Halo game the "Flood" is unleashed who then becomes a secondary enemy for the humans and the Covenant...

Depends how you play it! And which version are we talking about. In the first game you see that the Cyborg is the "good" and that the coven needs to be destroyed (SORRY IF I DON'T GET ALL THE SPECIFICATIONS CORRECT TEKKIES) In Halo 2 you are able to see the war from both perspectives.
