This was answered during John Byrne's run on the post-'Crisis' Superman comic title: Kal-El's ability to fly is a mental manifestation of his power. Essentially, the yellow sun gives him an aura, which he can use to propell himself skyward and lift heavy objects. It's not his muscles.

It's magic. How does he shift the angular momentum of a meteor when he has no significant mass? How does he lift heavy weights without driving his little feet into the ground? How does he shoot lasers out of his eyeballs? How does he make things freeze by blowing on them? How does he do any of the stuff he does?
Because it's a comic book and he's magical.

Becuase of the yellow SUN, thats give him limitless powers, his is unaffected by gravity and can propel himself at limitless speeds....When he was originally concieved he only jumped great distances, evetually they comic book writers made him able to fly so they could tell more fantastic stories....thats why the saying...."faster than a speeding bullet, more powerful than a locomotive, able to leap tall building in a single bound", is so out of date, but back then when he didnt fly it made more sense....

At one point they were talking about taking away his ability to fly since it didn't make too much sense. In stead he would be able to jump infinitly. He'd have limited directional control once airborne and would have to really plan ahead.

Don't know why they didn't do that.

Superman can negatively and positively charge the gravitons tied to his molecular structure. (Positively charged for less gravity and negatively charged for greater gravity) If he balances the negative and positive charges, he will float in mid air. If he positively charges the gravitons, he will rise up faster and higher they're charged. If he negatively charges the gravitons, he will descend lower and faster the more they're charged. He propels himself by radiating high intensity photons that increase the inertia between him and the photons and that will propel him. This theory confines him to Earth though, but don't worry! I got the answer for space flight too! He can drag himself through the constantly active magnetic fields in space without complications by decreasing the push and pull that certain magnetic fields give him. He can also radiate the photons which will allow for faster flight in space. I hope this theory answered your question! :)
