I believe the truthful answer to your question would be that Hydrogen would be the cleanest and most eco friendly. The only emission is water. Of course, the hydrogen can be produced by electolosis.
Oil companies would probably not agree.

We have many alternatives like CNG, compressed hydrogen, bio fuels,solafr energy and the Japanese magnetic levitation under rrial.
However, I feel that none is as convenient as petrol and diesel. True the stocks are depleting and may exhaust . However, I remember to have read a true story appearing in the Readers' Digest sometimes in early fourth decade. It was written by a Defence Officer of the USA. He reported that they were approached by a man who undertook to convert ordinary water,including sea water, into combustible petrol and that too under fully controlled condition. And he did it converting both sweet water and salt water into petrol under strict supervision and when tried in vehicles the product was found 60% effiicient.The Defence was impressed and ,the bureacratics they were, asked him to call back a little later by which time they would like to recheck the fuel.The recheck also confirmed the original findings. They went post haste to the address given by the inventor but found that he had been kidnapped. They could never trace him. To save themselves from ifgnominy the Establishment kept the news under wraps till the writer revealed it. The Defence suspected that the inventor could have been kidnapped and done away by Oil Interests. Surely if this story is true irrespecting of the fate of the original inventor on account of the slipshod work by the US Defence the theoretical possibility of doing this is there. We occasionally hear of such findings by charlatans. But why not take up the matter seriously(Or perhaps they already have but have not succeeded.) This will be the final solution of the vexed questions. Petrol is the most convenient ffuel.

Hydrogen fuel is the most eco-friendly fuel, because the by product is only water H2O. The reaction is simple, it is just the oxidation of hydrogen, and the instrument which does this thing is "Fuel cell"

If the question is about Chemical fuel, Hydrogen (H) gas; if compressed, it will turn into liquid. When it burn with Oxygen (O2), it will not emit any smoke, rather it will emit water (H2O).
This is the most eco-friendly fuel, so far.
Others, such as CNG (Compressed Natural Gas) is also eco-friendly.
Electricity as fuel is also eco-friendly.

I would say Solar - but it is energy not fuel. Solar Energy is converted usually into electricity to run motors etc.
So I would say the most clean "fuel" is hydrogen.
It burns with oxygen. And it produces large amount of heat and water (in gaseous state) which is not harmful. But the heat not utilized in the process is the waste.

Hydrogen
Bcause on combustion, it reacts with oxyen to produce water & nothing else unlike the hydrocarbons which produce gases like carbon dioxide/monoxide etc. But hydroen is explosive in nature & it is difficult to control its combustion. However, fuel cell is a very promising technology in this direction.

Just yesterday I was reading about Hydrogen as a safe source of energy ... but if you are truly looking for an answer - nothing beats the magnetic levitation experiment by Toyota. It harnesses magnetic energy to move vehicles !!!!
