I don't recall them ever calling it "Mister"...only "Snufflupagus", so I don't think gender was ever something that came to light.
In fact, here's some additional info:

Umm... When i was in like kindergarten they taugt us that MR meant MAN so um... id say MR snuffalupagus is NOT a girl, but most lilkey is a guy! lol .. . I never really watched sesame street, until My cousins came along, and still then it drove me nuts!

I believe that Snuffy was very confused, or was big bird the confused one.
I do seem to recall the bows..... but then there is the whole "Mr." thing.... So, I'm gonna say that he was a cross dresser.... man in women's clothes.
What does this say about Big Bird.... Snuffy was his fantasy.....hum.
