How come Superman could stop bullets with his chest, but always ducked when someone threw a gun at him?

Well, you're talking about the old black and white Superman series. The reason is basically special effects...or lack thereof. It was pretty easy to shoot blanks and pretend they were real bullets, but they didn't exactly have the technology at the time to superimpose a flying gun into the scene and bounce it off him with CGI.

So to answer your question...it wasn't Superman who ducked. The actor ducked because he knew that a gun hitting him would hurt really bad.

He could react to the gun being thrown at him but not the bullets being fired at him.
