The Gardenia Hotel is a good one, it is in Perissa on Santorini, and another good choice is Aressana Hotel & Suites in Fira Town. It really depends on how many stars you like, and what you want to spend, but both have private balconies.
Our source is an NZ based website, but they have info on International hotels too.

I too have heard that the Hotel Gardenia Perissa is very good. Prices for it are cheaper on venere. http://it.venere.com/hotel_perissa/hotel_gardenia.html
