All three have their advantages and disadvantages.

Running: Pluses: It's easy to find a place to run. You can run pretty much any hour of the day or night. The equipment is minimal. It's good for the heart and lungs. It's easy to find competitions. Minuses: It can be hard on the knees, hips, ankles, and feet. Ice and snow can make it treacherous.

Swimming: Pluses: No pounding on the joints. Exercises the arms and legs. Minuses: You need a pool which means that you have to pay for a facility and are restricted to exercising during the pools open hours. When you sweat, you smell like a bleach bottle.

Cycling: Pluses: No pounding on the joints. You get to see more country during workout since you travel over longer distances.
Minuses: Expensive equipment. You have to share the road with cars. Road rash.

I think swimming is more pleasurable. You feel 'free' in the water, you use all your muscles instead of a few, you cool off in hot weather and it just plain feels good. Cycling is fun, but when you get tired, you have to turn around and cycle back. Running is also fun, but again, getting out of breath, sweaty and tired and then walk back doesn't seem the most pleasurable.

I think it depends on the individual. I personally chose cycling over the other two, because I simply enjoy it more.
