This is indeed a difficult question. A good villain needs personality, grandiose plans, and a good backstory. He also needs to be fairly evil but only because of circumstance.
On the plus side, Shredder was hell-bent on killing the turtles as a matter of honor. He also went to great lengths to be a criminal and disrupt the world. And that whole modern-samurai/ninja thing was pretty cool and revealed a level of flamboyance. On the minus side, ye never wanted to end the world, however. He was Krang's pool-boy. And his mom was evil just like he was, but he was pretty lame otherwise.
As for Skeletor, OK, dude, you want power, you have a better voice than Shredder, and you know some black magic, but otherwise you're a real wuss! Villains do not live on muscles and hoods alone! OK, so people may have improved your image over time, but originally you were not very well-thought out.
Shredder wins.

Skeletor has magical powers. Shredder has a metal face plate. No contest. Skeletor would make mincemeat of the Shredder.
