It was an actual store.
A Quick Stop convenience store in Leonardo, New Jersey that Kevin Smith worked at was the primary setting for the movie. He was only allowed to film in the store at night while it was closed. This is why in the movie "someone jammed gum in the locks" and the steel shutters had to remain closed; otherwise, it would seem odd that it was dark outside during all the daytime scenes.
On the DVD Commentary Smith says that if he had more money, the one change he would have made would be to shoot the film in color.

Filmed at the same store in which director Kevin Smith was working at the time. As he was only allowed to film outside of business hours, the plot included an explanation for the shutters being always down.

I dont think they could afford a set, its probably a real store. The movie had an incredibly low budget.
