It depends on the search engine.

Google's business model is based strictly around advertising and as such, they offer their services for free.

Yahoo! uses a different model. They offer some free services such as basic email and Yahoo! Answers but charge for premium services such as personal ads and enhanced email, in addition to advertising.

Additionally, they have the ability to sell information about what people are doing online. I cannot speak for whether either of these two companies do this, but they have some very detailed metrics regarding what people are searching for online. This information can be very valuable to some companies.

Websites pay to advertise their stuff and the engine makes money per search i think.

partly through advertising, partly through charging website owners to get listed and partly by selling the statistics on what searches are carried out by people to companies who are looking for marketig trends and related business information

Advertising!!! All those annoying pop ups and banner adds. They also can track your searching patterns.
