I believe it to be that the pilot and commander are two different people. In every expedition there has to be one in charge, one person to turn to for direction and protection. A person to be the heavy to make decisions. Your boss at work, for example. You may be good at your job and not need direction, but there is still a boss, one who is responsible. The commander may fly because he/she may be the HMFIC, but the pikot is responsible for flying. In a crisis the pilot could not command and pilot at the same time.

Because the pilot is qualified and usually licensed to conduct an aircraft. Although not the commander of the aircraft he is still a pilot.

Same thing as a Lieutenant in the Army not given the stature to command. Where as another lieutenant in the same unit will, thus being labeled a platoon leader or what have you.

usually the commander is not flying since he/she has a lot of things they are responsible for and flying takes undivided attention.
