Actually most major airlines now guarantee that their own Web sites will offer the lowest available fares - so I would check there first. Other than that, you can check:
www.expedia.com
www.orbitz.com
www.travelocity.com
There are a few others, but some of them you must purchase the ticket BEFORE you know what airline you're going to be flying on - and that would never work for me. I want to know what I'm getting up front!

I just read an article about this in the NYTimes! I always use Expedia, Orbitz, etc., but I found out about some new ones today:

I am never disappointed when I use expedia.com. They are reliable - maybe not always the best airfare, but will keep you posted on travel changes and you can get pretty decent vacation packages
