I'm not sure about JK Rowlings reasons, but Chocolate raises the endorphin levels in your blood giving you a bit of a high. You feel happier after eating it. Maybe that is why. To combat the dementor depression

I know I KNOW!! It is because, according to J.K.R. a Dementor is her version of the physical manifestation of Depression and according to experts Chocolate can (in most cases) Help those who are depressed fell better. Thus the reason why some women feel cravings for chocolate now and again. It's not the chocolate itself, nor the sugar, but the fact that that eating chocolate causes the brain to release endorphins, chemicals that make us feel good.

I don't think the book ever explains why but chocolate does contain a number of mood altering drugs such as tryptophan, phenylethylamine and anadamide which some people say can make you feel like you're in love. That feeling might help to replace all the good feelings that the dementors suck out of you.

Dementors leave you feeling cold, weak, and depressed. Choclate is Potterverse counteracts it.

The sugar in the chocolate gives him energy to stay up after the Dementor attacks and makes him lose all hope.

It get's Harry a shot of sugar for energy since the Dementors sucked all of his energy out and knocked him out.

Chocolate has historically been considered to have medicinal properties, up to 1-200 years ago. In Harry's world, I suppose alchemy and whatnot would have improved on the medicinal properties of chocolate.

They don't really say, but I think it has something to do with how most people associate chocolate with warmth or good feelings.
