There are a number of good chelating agents on the market. Use per label instructions. It might take several doses and a bit of time to remove the stains, however. It depends on how long the stains have been there and how deeply they have been imbedded into the surface. Keeping the pH at about 7.2 will also aid in getting the stains out.
Tried to reply to your message but e-mail wouldn't go through so I'll post here. Go ahead and shock for algae. Stain removers work slowly. Add a second dose in about a month. Do one other thing for my curiosity: Turn the pump off and rub a small spot of the discolored area slowly with an aspirin tablet! About a 3 by 3 inch spot is big enough. See if the aspirin tablet removes the stain. Report back if it does.

If your supply water is high in iron and you do not remove the iron before using it to fill the pool, your disinfectant may be oxidizing the iron.

We oxidize ours and filter it out before sending to town.

Check with your local pool supply, they will have a product that removes iron and mineral deposits.
