The best thing is replace the panel. But the more economical and you will be statisfied is patching by filling in with wood. If the hole is round and 3" exactly, get a hole saw a little bigger and cut a piece of similiar wood. Then you may have to sand it a little to get it fit snug. Glue it in and let dry. Sand both sides, patch with a bit of spackle and sand again. Prime and you are ready for paint.
This only work on a painted surface, not stained, of course.

have you thought about 'refacing' ?
that is where you keep the base cabinets but replace the doors and hardware.
I have seen cabinet door patching go horribly wrong!
if it is a hole on the outside of the door try doing something creative with it (make the whole door look like a bird house) or replacing the door
if it is on one of the exterior walls try gluing a thin wood panel to the inside of the door and stain that wood panel a little darker to make it look like a knot in the wood
if it is on a shelf, just replace the shelf...that is easily done.

Cut a piece of similar wood the size of the hole, so it will jam fit flat. Take plastic wood and fill the cracks with putty knife. Let dry. Sand smooth, first with 100 0r 150 grit paper, then 400 grit. Paint.

Are you talking round? You could try filling it with a piece of dowel and then using wood putty to even the area out.

the first answer you have will make your cabinet look like crap, I'd take the peice completely out and get a new peice of the same wood and replace it

if you can`t fill it with a piece of fit wood and sanding it ,try to keep the hole,or make it square to fake that it is functional, may be for cables, ventilating or decorative.also you can put a mesh or alike behind it.
