I removed the Rear tire from the motorcycle however the shaft came with it and I am not sure how to remove the shaft from where it enters the housing around the rear tire.

The rear wheel has splines and the drive case just slides on. The splines are greased. With water, dirt and contaminated grease, the wheel is probably just stuck on. Lay the wheel flat and pull the drive case up off the wheel. There are no clips, clamps, bolts or any thing else holding them together.

always remove the shaft slowly, and don't forget to lube. Try not to place it back into the rear tire.

Do you mean drive shaft or axle shaft?

get your Clymer's guide for the bike, they give you step-by-step instructions on working on something like that...otherwise, get the bike in the truck and get it to the dealership and let the pros do it for you...they shouldn't rob you TOO bad for the job...
