"there" is the rapper's "flow" and "it's" at the party. everyone says "whoomp there it is" to let the MC know that his lyrics are good and that the party is hype.

i.e.

Check into wreckin
Let's begin
Party on party people let me hear some noise
DC's in the house
jump jump rejoice
Says there's a party over here a party over there
Wave your hands in the air, shake your derrière
These three words when you're getting busy

-- obviously most people don't actually listen to the lyrics of hiphop and just assume it's all about sex or drugs, when actually most of it the REAL stuff, especially the Old School hiphop is just about having fun and feelin good with your friends at a party.

Like much of rock or rap music, the song seems to have sexual connotations. I believe the "there" refers to achieving sexual satisfaction, and the singer is indicating to his partner that her performance is satisfying.

The song precedes the first "whoomp" with the line
"These three words when you're gettin' busy"

Lyrics such as "uh oh I crave skin", "find a honey to to dip it in", "Slam dunk it stick it flip it and ride" would tend to confirm this theory.
