When they were based in Brooklyn people had to dodge the trolleys in the early 1900's when the crossed the street. These people were commonly referred to as Trolley Dodgers and the Brooklyn baseball team eventually used Dodgers as their name. When they moved to Los Angeles they kept the name.

I understand it refers, with Brooklyn humor I guess, to the need to be able to dodge trolley cars in the Brooklyn of that time.
By the way, I used to live in Toronto and go to the Jays games. I never noticed a glut of blue jays in the city. I see more in the San Francisco Bay Area where I live now. I never heard or read anyone in Toronto or the Jays organization who thought the team was named after an abundance of Blue Jays in the city.
