CMOS: (Complementary Metal Oxide Semiconductor)
small portion of memory in which the computer's configuration settings are stored (Computers) - It is a special RAMChip which stores vital settings about your PC - such as the size of the Hard Disk & the amount & type of Memory . This information is stored even when the PC is switched off.
VGA: Visual Graphics Array Video Apaptor introduced by IBM in 1987. A VGA Monitor can display 640 X 480 pixels using 16 different colours or 320 X 200 pixels using 256 colours. These colours can be chosen from a table of up to 262,144 colours.

VGA = Video Graphics Adapter. It's a standard video format that was created way back in the IBM PC days of the late 80's.
CMOS = Complimentary Metal Oxide Semiconductor. When referred to in regards to a personal computer, it refers to a small section of memory that stores general system settings, like the kinds and numbers of hard drives installed, etc. The more generic term refers to a technique for making semi conductor chips using this kind of conductive material.
The two items are totally unrelated, so a difference can't really be defined.

VGA stands for Video Graphics Array. It is a standard for the way picture (graphic) files are coded for storing on your computer which understands only binary.
CMOS stands for Complementary MOSfet (MOSFET = Metal Oxide Semiconductor Field Effect Transistor). It is the technology used to build the EEPROM (Electrically Erasable Program Read Only Memory) on your computer's mother board.
The two terms have no direct relation.
