There are tense problems with both. Have is progressive while improved is past.

My edit would be:
I had no idea what they improved until I read the little tiny footnote on the bottom right corner.

1. I had no idea what they had improved, that is, not until I had read the tiny little footnote in the right bottom corner.
2. I had no idea what they had improved until I had read the tiny little footnote in the right bottom corner.
Actually, you can omit the word "little".

There is a grammatical error in both sentences but i've understood your question. The answer should be: I had no idea what they had improved until I read the little, tiny footnote on the bottom right corner.Or it could also be: I will have no idea what they have improved until I read the little, tiny footnote on the bottom right corner. The1st one is in past tense & the 2nd one is in the future tense. u could choose whichever u like depending on which tense the rest of the paragraph is like or u could choose whichever sounds better to u.

I have no idea to what has been improved, not until I read the small print on the right side of the footnote.

(the footnote is always on the bottom, you shouldnt need to specify this)

or

I have no idea what they have improved until I read the what it says on the right side of the footnote.

I hadn't had any ideas what they had improved until I read the footnote in the right bottom corner.

I think.

I'd use past perfect in this structure , or the 'no sooner ... than...'structure.
