First of all, for a prostate exam, you're made to lie on your side on the examination table and then the doctor uses his gloved finger to probe your prostate and check for nodules that would indicate possible tumors. If you were bent over and he had both hands on your shoulders I'd call that rape. I'd check with another doctor and think seriously about reporting him to the local AMA.

Probably just a gloved finger but if it seemed to last a while and then you heard him say "Ahhhhhhhh!!!!", it might be a good idea to find a new doctor! This guy apparently fell in love! LOL
