At the start of season 2, Desmond was found in the swan hatch but abruptly left when jack, Locke and Kate arrived. He thought of them as his replacements.

I can tell you that Desmond will have a few episodes about him at the end of series 2 however they dont answer many questions they only cause you to ask even more questions.
The biggest one being what the heck is going on, on that crazy island?!
I cant wait until series three!!

I downloaded the whole second season on iTunes for $35. Desmond had a boat anchored (the same boat that brought him to the island during a globetrotting race). So he leaves on the boat (but comes back several episodes later because that is the way the boat drifted). He had not left before then because he believes that if the numbers 4, 8, 15, 16, 23, 42 are not entered into this computer in the hatch, then the world will blow up.
Jack had seen Desmond one night at a ballfield where they were both running sprints up and down the stairs. Desmond was training for the boat race, Jack was blowing off steam after performing a harrowing surgery on an accident victim (who he later married)

if you have not seen the end and dont want to know what happens DONT READ ON!
desmond reappears on a yacht and then proceeds to get wasted then him and locke let the clock count down to see what happens and everything gets affected by the electromagnet then desmond resets it with a master key and there is a huge flash of light then you are left wondering if he died or not. I think the link to Jack was that he met him while jogging in the stadium and spoke to him.

Actually he thought the bunker was going to blow up since the computer broke so he started running. Who knows where he went exactly. He went wherever his boat was.
What do you mean by theories linking him with Jack? You mean other than them running the steps together?

Ran away to find his boat again which crashed on t'other side of the island. He'll be back.....

He ran away so he didn't have to press the damn button anymore, finds his old boat, fixes it and comes back to recuse them all! Ha ha ha!
