We have decided that his first name shall be Elias and we will call him Eli for short but we cant think of any middle name anyone have any ideas

I don't know. Just try to steer clear of names that rhyme or have the same vowel sounds (ie Elias Tobias) and watch out for what all three of his initials spell when put together. You don't want to name him Elias Edward Long (EEL) Kids will make fun of that kind of stuff.

How do you feel about family names? You could use your maiden name, if appropriate. That's what I did with my two...my older son's middle name is my maiden name (Brent) and my younger son's middle name is my mother-in-law's maiden name (Morris). BTW--GREAT choice on his first name...Elias (Eli) is a beautiful name! I get really tired of people on here asking for weird/unusual/"cute" names, and making up these ridiculous monikers that mean nothing, and will probably get the child teased mercilessly while in school, and then not taken seriously as a professional adult.
As for a middle name...how about Matthew (Hebrew, "God's Gift"), Alexander (Greek, "Protector of Mankind"), Andreas (Greek, "Strong and Manly", pronounced "Ahn-DRAY-us"), or Joshua (Hebrew, "Jehovah Saves").
