I'll go with Pedro in his prime over any of them; Gibson and Koufax were great but played in a pitchers' era, and Clemens is an outstanding pitcher but I think Pedro at his best was a little more dominating (Clemens overall is better, though).

thats a tough 1 but i'd start koufax and if he starts to have trouble switch to clemens

but '99 pedro could hold his own against any of them.
i would go with pedro if it was against a heavy righty team and koufax against a more lefty team.
