Are you buying new or used? It's clearly going to be your first bike. If new, I would have to bow down and say the Gixxer. (I own a 2001 F4i and a 2006 1000RR, both Hondas) Suzuki is doing big things in '06. If you are looking at a used or older bike, definately the CBR. The handling is more precise and forgiving, and the F4's had the most comfy seat I've ever known on a sportbike. Not digging on Suzuki, but the rides are a little harsh for a newbie, but an experienced rider can carve it up on them. A inexperienced rider can ride a CBR faster than a Gixxer, because it instills confidence.

I have owned both of these bikes, a 2000 gsxr and a 2002 cbr. I have put about 6000 miles on each and I have to say that the suzuki is the better all around machine, but the cbr is an excellent choice also. My advice to you is buy the one you get the best deal on, I guarantee you will be happy with either one!!!

I will assume that this is not your first bike purchase. If it was, then you should not get either, just start with a smaller, lighter, less powerful machine and learn to ride, including a rider safety course.
Ok so It isn't your first bike.
I am a Honda guy through and through. If you are going for the new bike, go Suzuki. IT is way more comfy and is a better track day tool as well (sorry Honda, but it is true!)
If you are going for a used bike then definitely go with the Honda (F4i and older), THEY are definitely more comfortable for a trip of any significant length. You can still do track days on them (they are, after all the racing bikes of yesterday), but they are much better al around bikes.
That is my two points worth.

it depends. if u plan on racing, then i would get the gsxr, u cna make it way faster then u could a cbr, and its easier to make faster. but if u plan on just street riding, then the cbr would be the better choice.

Honda CBR, a civilized ride
Suzuki Gixxer, a hooligan's bike.

Both are not good at 600cc class, I insist you the all new R6 2006 form Yamaha. GSX and CBRs will never be able even to smell her on a race.
