Definitely Mary Anne. She wore shorts and a short-sleeve top, while Ginger wore long dresses. Ginger must not have perspired as much as Mary Anne. So Mary Anne must have been hotter!
After all, it was probably quite a transition from Horners Corners, Kansas, to the Hawaiian Islands! :)

This may be obvious, but bear with my introduction:
Both represent the stereotypes of female extremes -- Ginger is experienced, seductive, mysterious. Mary Ann is innocent, kind, and naive.
That being said, I think Ginger is hotter, but really it would have been hot to do a more complex character instead of these caricatures of women. For instance, Ginger's forward personality in Mary Ann's pigtails, or Mary Ann's naivete in Ginger's shimmering evening gown.

Being from Kansas, I'd have to go with Mary Ann. I was really hyped when I saw the episode where they said she worked in a general store in Winfield. That would have made the character under 30 minutes away from me!!!
