We have two parts of the house that need to be jacked up and re-enforced. We'd like to put together a floor plan for after the house is structurally sound. Any suggestions for a program that will walk us through this process, so when we are done with re-enforcement, we can put together a design, budget, critical patch, etc.?

Chief Architect is pretty good. That is what I use for my design courses. You may want to try some other home design software. They have tons of them on Amazon.com
