One on one, it appears that Molecule Man posesses more power than Mr. Fantastic. Although Mr. Fantastic is quite resourceful and will manipulate any weakness in M.M., it might be a toss-up!!!

Molecule Man, because ha can manipulate all matter on a molecular scale, but Mr Fantastic will win by default because Molecule Man's incarcerated.
