Is this girl that wants to be a boy surgically a boy now, or still a girl? Plus, are you asking because you think lesbianism is wrong because they're both girls?
Honestly, any loving relationship is a good relationship, whether it be boy and girl, girl and girl, or boy and boy. There are more problems in this world greater than gay marriage and same sex relationships.

It would be right to be honest about the situation so the other person has a choice in the kind of relationship they are in. If they didn't know and found out later it will be a disaster, anything could happened after that.

It's right if you feel comfortable with it. If it gets really serious you might want to tell the other person about it.
