Food will interfere with the absorption (and therefore effectiveness) of some medicines, which includes antibiotics. On the other hand, there are other medicines that you are instructed to take with food. It's always best to follow the directions. Here's a Q&A that discusses this issue, among others.

The reason is quite simple. When you eat food your stomach releases acid and pepsin into inself and your pancreas releases many lipases and proteases into your duodenum (the first foot of the small intestine. Some of these enzymes can do damage to the drugs as they pass through the stomach and small intestine on their way to being absorbed. So to avoid deactivating the drugs you simply don't eat until after the drugs are absorbed.

Because when they dissolve in your stomach some can irritate your stomach lining if you haven't eaten and some in turn, can make you nauseous if you have eaten.
