In naval architecture, the poop deck is the deck that makes up the roof of the aft cabin (the room at the very rear of the ship). In old sailing ships with the steering mechanisms aft, the poop deck (which was normally an elevated deck at the rear) was used as a platform for navigation and observation of the crew.

What you're thinking of is known as a head, what they call the restroom aboard a ship.
