The scene when Magneto stood in the middle of the road and "rescued" some mutants from the eighteen wheeler. It didn't make sense to me that they were transporting Rebecca Romijn's character. Where were they headed? If the govt had them in custody, then why weren't they "cured" against their will?

they weren't driving anywhere in particular, they were keeping them mobile so they were't as easy to locate.

At this point, they were only "curing" people as a defensive measure or on a voluntary basis. This was keep the X-Men/The Brotherhood from revolting. They were transporting them to prison basically. All of them had committed some type of crime. I assume they were eventually going to the same type of specially designed prison that they had Magneto in, one designed specifically as a defense to whatever power that particular mutant had. But at that point, they were driving defensively to keep Magneto from locating Mystique.

They weren't transporting them anywhere. They were driving around with no real destination. Hoping that they could trap or keep away from Magneto.
