There is some evidence the sub atomic particles have the ability to communicate over vast distances instantaneously.
Atom's probably don't communicate to bring about molecules that thought evolution eventually bring about life (although anything is possible, quantum physics pretty much proves that). The process is more akin to hit or miss and with vast amounts of time life evolved from the primordial soup as algae.
Gaea is generally refereed to in regards to the Earth's conscienceness not the universe. Why not refer to this concept as 'Supra Gaea' or 'Universal Gaea'.
As far as the selfish gene goes; sounds like some yuppie scientist invented this to justify all the greed associated with people who fall into this class, the 'give mes' and the 'I gota have its'.

Atoms are very mysterious. Quantum phenomena are evidence of that. Physics can describe the behaviour of atoms, but it can't really explain it. For example, how does an atom of a radioactive element "decide" when to decay? We'll never know the answer to that question; it is part of the fundamental mystery of the universe. The thoughts going through my mind as I type this, and through your mind as you read this, result from the activity of atoms. There is much about the natural world that is mystical.

ummmm........ in a simplistic way:
Atoms don't communicate, their movements are controlled by electrical charges (negative electrons are attracted to the positive nucleus). Different elements have different numbers of electrons and protons, which changes the size of the atom. This charge attraction is what holds atoms together to form molecules. Living entities are made up of many, many molecules of different sizes.
Your other ideas I'm not sure about.

Communicating atoms?
You must mean entangled atoms, which only occurs in the event that they were ever part of the same quantum system... It's easy - believe me - to let the imagination fabricate all sorts of situations where that is the case, however....
Useable, measurable entanglement between distant particles kinda only happens when they work hard to make it so in the lab....
