Hit the Sears Tower or Hancock Building observation decks; don't bother doing both.
While you're downtown check out the Art Institute. After that take a stroll through Grant Park to the lake front.
From downtown take an el ride to Wrigley Field and maybe catch a Cubs game (don't worry; most of the people there are tourists and not too into what the Cubs are doing -- or not doing).
There are several other great museums to see: my personal favorite is the Museum of Science and Industry (which is a little out of the way on the south side but an easy drive down Lake Shore Drive from downtown) but the Field Museum is also amazing if slightly less kid-friendly.
There are boat rides galore: architectural tours along the Chicago River or dinner cruises along the lake shore. Also, the kids will probably enjoy heading to Navy Pier (which is where you can catch some of the lake shore cruises) because of the many family and kid oriented attractions.
Eating? There is no end to the great and famous restaurants, but make sure squeeze in a trip for pizza: Pizzaria Uno and Due downtown or, my all time favorite, the Home Run Inn in a few suburban locations.

A little north of downtown is a free zoo... Lincoln Park Zoo. A nice park there too.
I like the pizza at My Pi (with the symbol) near Lincoln Park.
Do an observation deck, Navy Pier, Millenium Park (bring a swimsuit and towels for the kids so they can play in the spitting fountains!), the Museum of Science and Industry, take a ride on the el (check the CTA website as they had been doing tours on the el for a while and might still be), rent a horse drawn carriage for a slow paced downtown tour.
If you want to try out a good children's museum, there's several... one on Navy Pier, Kohl's Children's museum (30 minutes northwest of the city), DuPage Children's museum (30 minutes west of the city).
There's a great free magazine (and website) you can get while here: http://www.chicagoparent.com/ that has a calendar of events. There's also a magazine called "Going Places" that has coupons and ideas. You can pick both up free at most kid-friendly places.

So many things that the others have already mentioned, but there is also the Shed Aquarium that kids really enjoy, there is a water park in Rockford, Magic Waters, Brookfield Zoo, If you are there around the 4th of July, there is The Taste of Chicago with the fireworks on the third, Navy Pier has fireworks I believe every Wednesday and Friday night I believe. So many things to see and do and so many different restaurants it can be overwhelming

VISIT THE MUSEUM OF SCIENCE & iNDRUSTRY. you can spend the whole day there. For all ages - something for everybody to see & do. Also see Wrigly Field, home of the Cubs.
